The rapper - who died in a car accident in 2002 - has been replaced by Japanese pop star Namie Amuro for a 20th anniversary re-recording of the 1995 hit, but her family weren't told about it by surviving band members Rozonda 'Chilli' Thomas and Tionne 'T-Boz' Watkins.
Lisa's sister, Reigndrop Lopes, told TMZ.com: ''I did not know about it until a fan posted it online.
''I mean it would have been nice if they would have given us a heads-up before being surprised.''
Reigndrop added her mother was also upset, as she felt keeping her late daughter - one of the main songwriters - on the track would have been a fitting tribute.
The new version of 'Waterfalls' was included on the TLC's 20th anniversary album, 'TLC 20', which also included re-recorded versions of several of their other hit singles, including 'No Scrubs' and 'Unpretty'.
Chilli and T-Boz have announced plans to record a new studio album last year and even pondered resurrecting their late bandmate as a hologram for a proposed world tour.
T-Boz said: ''We have to get into the studio and start feeling how we feel. You have to find yourself first and then you find the path and then you have an album before you know it.''
